Be carefull with the old batts tho I had weird prob last summer with the 150 mah ncpx bats they seemed to charge ok but the heli was dropping lifting banking erratically on some of old batts but not on all i figured it out to be a voltage sag cutting in and out of lvc Hopefully yours will be ok but just incase you get it with your heli's

batteries do get warm in use especially rc cars but i guess how warm they actually get do you have an infrared thermometer you could use to check the temps ?

has it always ran hot ? check and see if anything is binding in the drive train

no shouldnt take that long unless bats are really deeply discharged or knackered usually 20-30 mins to charge em are you using a mains adapter or batteries to power charger ?
