I would like to get a better understanding of the internal workings inside a quadcopter and what they do.

So in the future I could use this knowledge for a self build and general fault finding.

Is there books or mags on this type of stuff.

Do a google search for multiwii design. There's mountains of info about the design theory and software of the multiwii open source controllers.
